Err.... At the beginning you can go a few paths. left (longest way) right (medium way) and with the silth rider. On the way to Balmoria with the long way you allready get at least one level up :p Or. Thats the best for the beginning :)

Valen. Ever played Crystal? ;) No duplicating in that game. And I guesse your question has been solved now. full answer: When you fly, the 2 pokemon go to a whole other place. When you walk in their area, they'll move an area. They can be anywhere IN JOHTO. Not just 3 places.
